Well, I use that. From my .msmtprc:

account ...
 auth login
 tls on
 tls_starttls on
 tls_trust_file /etc/ssl/certs/ca-certificates.crt
...


What do you see in last Received: mail header when you send mail via
thunderbird and via msmtp? Do you use the mail through the same server? The server should add authentication headers so your IP should not be taken in your account...
